The area was first settled in the late 1860s, with Mr. and Mrs. Ephraim Waggoner among the earliest landowners, purchasing their plot in February 1876. Andover that same June. Early residents were served by the St. Louis-San Francisco Railroad, and the town's first post office opened alongside the new name. The United Methodist Church, established in 1873, was already anchoring the community before the town even had its final identity.
Andover was incorporated on February 4, 1957, with Hugo Epp stepping in as the city's first mayor.
